Upgrade Doks from v0.5.0 to v1.3.0

I've gone through and updated the project from Doks v0.5.0 to the current latest stable v1.3.0. This adds a lot of features, which will be a large help for further documentation. The bump between v0.5.0 to v1.0.0 was a bit of a major jump, and involved some reorganization and file changes, which is the cause for the large amount of changed files.
